exactly what is the technology checking ? Assuming file contents EXACTLY the
same but reside in 2 different servers.

Does it check on :

a) security of the files from the 2 different folders - causes hash file to
change ?
b) timestamp of the files ?

The content of the file itself as well as all meta data. Created dates,
modified dates (possibly last access dates, I'd have to test), NTFS
security, attributes, everything.

2008 R2 has a tool that will generate the hashes and allow you to
compare files on two servers to see if DFS-R considers them identical or
not, but if not, it won't help you find out why not.
